Main relay

From what I have been able to tell from the FSM and from other posts, the main relay only concerns the ECU and engine functions for the rotary. So I won't need it or it's wiring when swapping to LS?

I just want to double check that it won't affect something I am not seeing and buye me in the ass later on.

What chassis?   

Main relay need really depends on how you're planning to wire the car up.

87 turbo 2, 5 speed chassis. Ls1/t56 swap.

I would like to maintain headlight/ retractor functions along with power windows and sunroof.

I am wiring in my own starter wire and fuel pump relay and fans.

Basically maintain chassis wiring for body and wire the LS and engine related components independently. I have already swapped over the Integra speedo and am in the process of wiring in the ls engine harness. This part doesn't worry me.

I just want to make sure I don't remove the main relay thinking I understand it and have to back track a bunch of mystery wire gremlins in a couple weeks.

I just took a look back through the diagrams as it's been a few years since I messed with an FC.   Looks like you're good to remove the main relay if you don't intend to "take over" those circuits in your new harness from the OEM engine harness.
