Are you using the Lt1 alternator? If so, Mattster is right. I have done 2 Lt1 swaps, a 94 and a 95, and both were the same. There is one red wire going to the plug on the alternator. That wire needs to come from an ignition switched 12 volt source, then run through a 470 ohm 1/2 watt resistor. This is because the alternator is looking for a 5 volt reference signal, not 12 volts.
