What changes were made to fix the lower compression(assume head gasket swap)? Factory compression now or a wee bit higher?

I had never touched the bottom end on this engine when I first got it, when I got this news I tore it down and upgraded to gen iv rods and new Pistons with rings , and to my surprise I found the outer main cap bolts weren't even there ( I was an ls noob at the time ) so I'm sure alll those things combined played a factor .
